I have a clone Arduino that visually looks to be a Uno R3. Yet, the IDE will not program a sketch if I select Uno. It will program if I select Duemilanove. What is the explanation for this?

The manufacturer loaded the wrong bootloader into the chip.

Attach an ISP-programmer and do a "burn bootloader" with the Uno selected - problem solved.
