I dont get it at all, it was working a few days ago..
I also noticed that when i'd send information using the RX/TX Zero connections it would flash RX/TX but now it dont? so wth is this all about.. the board aint even a month old!

if it helps, it doesn't work for me neither.
Tried 2 pc-s and 2 cables. It all worked before (sometimes i didnt saw progress bar so i had to reconnect mega and it worked)
but now i am stuck at 95% progress bar, and smtimes my L is on for the whole time, and sometimes not... cheers

Just wanted to add my voice to the chorus on this issue.  I'm using a Mega 2560 R2 with Arduino 1.0.1 running on Mac OSX 10.6.8.  Changing "stk500v2" to "wiring" has made no discernible difference.

As a few users on this thread and others have found, it has been a sudden behaviour change where I can't think of anything I've changed...

 If you already have a cable, it won't hurt to try. If you had a Uno with a removable chip, you can hook tx-tx, rx-rx, reset-reset, 5v-5v, gnd-gnd together and that will work.

Apologies in advance if I've done something stupid.

Just received a shiny new Leonardo from la casa de Sparkfun.  I promptly downloaded the 1.0.1 IDE from here. I installed the driver according to this.

I opened up the IDE and set the port.  I went to change the board but Leonardo was not on the list.

I poked the google machine a couple of times only finding this problem occurring in 1.0 and solved by uncommenting the boards.txt file.  I opened the boards.txt file for the 1.0.1 IDE and found Leonardo there not commented out. 

Has anyone else seen this?  Or, did I do it wrong?

aviod unlicenced manufacturers such as sparkfun, you wont get support...

I just joined in to say that I have this same problem. This ruined at least three weekends for me. Instead of working on new projects, I am banging my head into the wall, trying everything to resolve this.

I have Mega 2560, R2l, on Win XP SP3. It constantly either hangs with timeout, or sometimes it tells me that COM port is taken by another application. I always either get timeout or port locked by other applicaiton.

So many Mega 2560 owners are having problems with this, that developers should definitely check this one out.

I tottaly agree. But I can't expect support because my sparkfun mega isn't "official"...

the IDE gets stuck at the "Uploading to I/O board..." message. The bargraph shows around 95% but then there is no further progress.

 I have a Mega that is a fake Arduino, it has the same problem 50% of the time. I sometimes have to disconnect the USB, wait, and reconnect. Watching the TX, RX, leds, I think the problem is with the timing of the DTR pulse. It seems the pulse is timed wrong, with the sketch data that is to follow the pulse. I am wondering if maybe the Atmega 8 usb chip that is on the board my need a firmware upgrade?

 I have been able to upload sketches through the serial port header using a USB to serial converter. You should give that a try if you have a converter.

even if it is a "fake" arduino, it still consists of same ATMEL2560, and opensourced schematics....
so i guess no support for opensourcing, or homemade stuff.......

Today, after ~50 uploads on my mega2560 i can't upload a single sketch to mine board.
It worked previously on 2 of my  pc-s, and if someone knows the solution i'd be grateful.
Its to darn expensive board to fail on me..

im trying to figure out how to interface arduino to take commands from a serial port (win, putty serial mode)
