Sometime easier is better.  maybe a magnet on a stick. put the remote on a string. velcro, etc...

1.  make a copy of the original atmega168 chip, and
It is possible to copy the software from the original atmega168 chip. check out avrdude for this.  It would hard and time consuming to modify the copied software. I made backups of software that came on the chip using an duemilanove.

2.  program the new software to another atmega168 chip[/quote
You would have to compile the new software first.  Did you get the header files and any libraries with the cpp file. A duemilanove could do this also.

bootloader: the atmega168 chip does not require a bootloader.  A bootloader make it programmable without using external hardware.  The bootloader uses about 2k of flash memory.  If you don't use a bootloader you can use this flash memory for something else.

willem programmer: never used one.

Try rebooting the machine
Running the arduino software as root
Check what dmesg has logged when you plug in the usb cable
do a lsusb (with the usb cable plugged in)

Post the result

On the same hand, if you buy a Uno with an smd chip and you fry it you get to buy a new board (if you don't solder).  Also the Uno uses more power (at least on mine) then the Duemilanove.  Might be important if your using batteries.   The Uno atmega8u2 chip can be reprogrammed to do other things.

Take a look at reply #1, it a picture.  This will work with the SMD UNO also. I done it many times.

connect Uno to your computer via the usb port

    * Hold ATmega8U2 Reset to ground (wire 1)
    * touch "Normal" Reset to ground (wire 2)
    * Remove wire 1

cd arduino-0022/hardware/arduino/firmwares/arduino-usbserial/
sudo dfu-programmer at90usb82 erase
sudo dfu-programmer at90usb82 flash Arduino-usbserial-uno.hex
sudo dfu-programmer at90usb82 reset

unplug the Arduino board usb connector
plug it back in.

Run the Arduino ide

I ran across this, take a look, is this your ethernet shield?

Which Ethernet shield are you using?  Been using this one http://www.arduino.cc/en/Main/ArduinoEthernetShield for quite some time without any upload problems.  Is there anything else connected to the arduino? Which arduino board are you using?  Can you upload a simple sketch like blink with your Ethernet shield connected?  What happened if you leave the ethernet shield connected but disconnect the ethernet cable?

what boards need to have the firmware updated
Atmega8U2 firmware: my opinion, if your running linux all the Uno boards.

Try the following command with the UNO plugged into the usb port and the serial console open.  Please post the output.

 lsof 2>&1|grep ttyACM
