I have a project that uses the Arduino IDE.  Does the code need to be rewritten or can parts be reused if porting to BeagleBoard?  Also does anyone have any experience selling a prototype such as a medical device?  Should you stay on a prototyping board or should you design a MCU?

I would suspect that the question is better asked on the Beagle sites.

In terms of selling a medical device, I imagine it depends on who you are selling to and what you are selling (i.e. know your target audience -- sometimes people are willing to see prototypes and some want a more finished product).

Presumably this is a prototype of some sort, since it doesn't sound like it would meet all of the regulatory requirements for selling things listed as medical devices (and that of course depends on where you live).
