Yes.  You can use all 6 PWM at the same time with analogWrite()s.

by using interrupts
by using Real time operating System
I prefer Second option.

I prefer the third option: Using the six PWM pins to perform PWM and blink-without-delay to keep the whole thing running smoothly.
