Hi,

Can anyone recommend an arduino board that fully supports usb3 ( super-speed ) ?

Ubuntu Linux would be a bonus too !

I think the Arduino Due only supports speeds of usb 2.0, it also probably won't do well with an os on it, maybe an RTOS or simple scheduler.
You need to look for a higher spec platform I think. Raspberry pi runs Linux, however you'd have to check the specs for USB details.

With a clock speed of 16 MHz, how many bits per clock cycle do you need to deal with to handle 4.8 Gigabits per second? How many bits can you deal with in one clock cycle?

For what? Arduinos don't run operating systems.
