I figured it out. The relay itself requires 12v in to actually power the relays. It was getting 5v from the arduino, so the lights were still lighting up (not as bright as they do now, though).

You could also control a 12V pump with a TIP120 transitor, a diode and a few resistors, instead of using the relay.  There is a tutorial using the 12V water pump that Sparkfun sells at LucidTronix: http://lucidtronix.com/tutorials/26
