I'm looking to control the power management pins on my mother board (MSI z87 xpower) with an arduino. I know this can be done with reed relay but I was wondering if there are any alternatives. For example, is it safe to wire the pins of the motherboard directly to the arduino i/o ports.

No, not safe.
So many things that can go wrong: ground currents, currents when one of the devices is turned off, and so on.

Some 5V reed relays require only 10mA or 20mA current for the coil, those can be driven directly by the Arduino pins. You still need a flyback diode over the coil of the reed relay.
