a suggestion: in the reference docs that come with the IDE , the links lead to the arduino.cc site and not to the included files... maybe they could be linked to be relative, so that the included docs, rather than the online ones, load when navigating the reference section?

Good point.  I think this may have broken during the move to the new webhost.  I added it to the bugs database: https://developer.berlios.de/bugs/?func=detailbug&bug_id=9208&group_id=3590 and will try to fix it for the next release.
