Is it possible to get straight c (no processing, no arduino libraries) onto the AVR on the arduino board? If so, is it okay to use avrdude? How would I use avrdude with a arduino?

on linux u could try to get the avrdude command line with "ps auxww" during uploading a lengthy program (several KB) with the java IDE...

but dont forget to crosscheck... :-)

does anyone know the exact command? Is the arduino taken to be a STK500?

Using Arduino 0018, holding down the shift key when uploading will turn on verbose mode. There may be something useful in the output for you.
