If I power the Arduino from the 5V pin but also want to run other modules from the 5V pin, do I just set up a 5V rail to run subsequent modules from?

Yes, but be sure to keep the total current draw for the arduino and 'other modules' under the maximum current  rating of your external regulated +5vdc source. Also be sure all 'other modules' also connect their ground terminals to a arduino ground pin.
