I do not want to put an Arduino, with all these modules and cables in a box. I want something compact with the functionality of the components I just mentioned!
I want a PCB like this but with the functionality of the RFID and WiFi module without their motherboard. I do not know if removing the components of my RFID and WiFi module and soldering them on my PCB will work and in addition the risk of damage or that they do not work properly is great.

I reckon this is one of those cases where if you have to ask then the answer is "you can't"
Designing PCBs for wireless devices is not trivial.
And trying to remove and re-use surface mount components would be madness.

Your point is? A professional PCB designer, using tools far more sophisticated than what you can likely afford, did the design. Do you think that, as a beginner, you could have done that?

Most if not all of the components can be obtained without the pins or sockets soldered onto the board, and can easily be soldered down to another pc board with only a small spacing in between. Will only make a difference of 3/16" or less in the height of the project, and a lot less prone to unforeseen problems.

I'm not sure what you mean by that.
If you mean that the OP should buy the basic surface-mount components and add them to a PCB that he has himself designed then my view if that he is unlikely to get a working solution with his present level of knowledge.
Instead of hte ESP-01 of course you use the ESP-12 module, that gets you to ditch the Arduino in the process (the ESP-12 can handle everything your Arduino is doing just fine, you probably will have to add a port extender). That's a big space saver already. Or get an ESP32 and you can drop your Bluetooth adapter and have plenty of pins available. The processing power of the ESP32 will also allow you to do lots more fancy things with your display.
The RFID module: unless you have had a serious education in RF board design, and years of experience (you obviously don't or you wouldn't be here) don't even think of trying to replicate that. Use it as is. Soldered as module onto the PCB (use headers as connectors), or wired to the PCB.
Everything else: solder or crimp connectors on their wires, and connect it to your custom designed PCB.

True. And I don't think you have the skills to even understand the design considerations that go in a design like that. I know it's way over MY head at least.
One phone design takes a team of hundreds of highly educated specialists months if not years to develop, depending on to what extent they can build onto a previous design.

I meant you can get boards like the arduino nano, bluetooth, etc, without headers, and then get short header pins to solder between your pc board and the component board, without having to use sockets.
