As the Yun shield runs at 5V IIRC, this will likely not work...

I don't wanne be rude.
But where did you find any yun shield which does not have the 3,3v/5v jumper.

So thats not the issue.
The only thing what has to be changed is the option to update the due.
so no avrdude to program maar bossac.
