Isn't there a way to store the program you want to run in the on-board memory so that you don't have to reprogram the device every time you power cycle?

Uhh....the program you upload is permanent (until you reprogram it). It is stored in the microcontroller's FLASH memory, which is not volatile. When you remove the power, the program is still there.

You don't have to do anything special.
