On the spaceship project there are 3 output jumpers connecting the led lights.

I noticed there wasn't a resister placed before any of them.

On the introductory video there was a resister between the power and the led so it wouldn't over heat. It wasn't using an output pin but was directly connect to the 5V power source.

My questions is do the pins on the arduino board control the resistance.

I am very new. I haven't even done one project however I did run the on board blink sample.

The Arduino pins will put out all the current they can, until they burn up.
Use a series resistor with an LED.

Where did you see that? In the Arduino Projects Book I have there are current limiting resistors on all the LEDs in the "Spaceship Interface" project:

I did not see the resisters on the board. (Told you I was a beginner ;)
I see them now.
