Se metti il bootloader sul 328 poi devi andare di seriale per programmarlo. Il programmatore AVR MKII non fornisce alimentazione; il VCC sul connettore serve ad MK II come sensing per adattare i segnali alla tensione del target, come indicato nel manuale

The AVRISP mkII supports target voltages from 1.8V up to 5.5V.Note
VCC must be connected to the target board in order to get correct operation and voltages on the ISP/PDI lines. VCC does not draw any power from the target.
