First thing I thought of was how I could improve that with an Arduino and some LEDs. Maybe some sound effects too.

With a motor and some fishing line they could abduct it as well.
I was thinking almost the same thing, except I had an alien descending down from the ship. Cow abduction is definitely better. Could do both, I suppose.
I don't know if there's such a thing as really narrow-beam LEDs, but a way to have some spotlights playing about the interior of the glass would look cool too.
Add in a wave shield, and you can play the theme from the X-files.
Dollar Tree has a $1 stick-on light with 3 5mm white LEDs that are kinda narrow-beamed. Maybe narrow enough for the short distance involved. You can almost certainly find narrower ones, if you relax the "bought at the dollar store" restriction.
Cheap laser diodes might work, too, if you removed the collimating lens.
