I am thinking of making a Uno R4 in a different form factor.
But I don’t know if I will be able to flash the boot loader.
I am on a Mac and the docs say that the programmer is for windows only(Actually on the website it also says linux).
Is there a way to do that?

That would be my suggestion. Or get a cheap old computer to run linux for this type of thing. I am always surprised at how many perfectly useful computers end up in the trash because their installation of Windows is broken or ate up with bloatware.
Any suggestions for vms that run on a Mac?

I normally use VirtualBox because I think it is a good cross-platform free open source option. However, I was disappointed to find that, although I've been very pleased with my experiences working with Linux and Windows guests, VirtualBox's support for macOS guests was very poor. So I ended up using UTM on my macOS machine:
I've been quite happy with it, but I have only used it with macOS guests (even though it does support Linux and Windows guests) since I use a Windows machine as my primary and so I run a VirtualBox VM on that machine whenever I want to work with a Linux or Windows guest.
Even though you are currently only interested in running a Linux guest and would likely find VirtualBox to work perfectly fine for that purpose, I would still recommend UTM to you because you might later find the ability to spin up macOS guest machines very useful as sandboxes to run operations in isolation from your primary environment.
I am also interested in windows because the programmer also runs on it.
I am will probably use UTM or maybe something else.

I would recommend using Linux guests when possible because:
- Windows uses more resources (which are more limited in the VM)
- Setting up a Windows installation is slower and more annoying (because Microsoft wants you to integrate all their cloud services)
- Although you can use Windows without purchasing a key, there are some limitations
Windows guests are useful in the case where you want to do something specific to that operating system. For example, you might find it useful for running experiments to investigate a report from a Windows user here on the forum that seems like it might be Windows-specific, or even specific to a certain version of Windows.

In theory, you should be able to program it using OpenOCD or similar SWD-capable programmer.
