I'm not sure I understand the question, but it sounds like you might be interested in portable mode:
This allows you to create a self-contained installation of the Arduino IDE, where are files are saved under the Arduino IDE installation folder. This means that you won't have files stored under a user-specific folder (unless you happened to install the Arduino IDE in that location).
