This window freezes the Arduino software, even when I close the updates window, I still can't use the Arduino anymore until I close it from the task manager and re-open it again.
I've moved ypur topic to the dedicated IDE 1.x category.
The legacy Arduino IDE can be started from the command line in debug mode; I think the command is arduino-debug.exe (on a linux system at the moment). That might give some more insight in the problem.
You can disable the notification in file/preferences (or in the file preferences.txt); you will have to check manually if there are updates for your libraries if so desired (I never check for updates unless I run into a problem with a project).
