Get a book on C/C++. Use functions. Use Serial.println(...) to debug.

Leave the INPUTS array in flash memory, where it appears to belong.

Not a typical Arduino program... it doesn't appear to be complete either, just an array of what seems to be command sequences. You're not using the Arduino IDE? It tells you exactly how big the compiled program is and how much RAM is needed to run it.

No experience with Atmel Studio. Doesn't it tell you the memory use of the compiled program? Both hex file and total RAM use?
