I read from the Arduino Yun webpage the following:
It is recommended to power the board via the micro-USB connection with 5VDC.
So what are, in your opinion, the risks of using the Vin pin instead of the micro-USB? It is because of the lack of the 5V regulator, so you have to be sure to provide exact 5V? or there is something else?

You are absolutely correct about the lack of regulator. Since there isn't one for the Vin, I use a traco power 1-2450 like these: http://www.newark.com/tracopower/tsr-1-2450/dc-dc-conv-non-iso-pol-1-o-p-1a/dp/08R5932?CMP=KNC-GPLA. I'm also experimenting with these at the moment though they are less efficient:http://www.amazon.com/Fairchild-Semiconductor-LM7805CT/dp/B00AZVJB54/ref=sr_1_1?ie=UTF8&qid=1394917228&sr=8-1&keywords=7805ct+Transistor.
Basically, it depends on your power requirements, environment, etc. Other than providing unregulated voltage, I don't see any problems with using external power. I personally enjoy having the freedom of choosing ;).
