I have been trying to upload a bootloader to a blank ATMEGA32U4 for months now to no avail. The problem is I cant read the device signature. I think I need to set the fuses. It seems to be a problem with the clock but I don't know how to set the fuses so that the chip will use the 16mhz clock on board. I am using a Leonardo board with a blank 32u4 soldered in place of the previous IC that was there. I have a arduino as isp, USBasp and USBtiny ISP for programming. Attached is a picture of the AVRDUDESS settings that I have.
