Can the PWM pins activate a transistor or does it have to be a regular digital pin?

A pin that is capable of outputting a PWM signal is simply a digital pin turning on and off so why did you think that it might not work
The only problem might be the frequency of the PWM if it is too fast for the transistor to follow, but that is unlikely
