Battery circuit - 6V LED 3,3V Arduino

I have an Arduino Pro Mini which runs at 3,3V and a LED which runs at 6V. So should I go for a 1 or 2S battery? And how can I charge and use the battery at the same time?

I don't know what you mean by a 1 or 2S battery. But since you can power the Promini with a 6 v. supply, and the high level on any output pin is only 3.3 v., you might look up an article on how to use an NPN transistor as a switch to turn on the LED.
