As usual you spend hours scratching your head over a problem only to solve it after a public rubber ducking.
I noticed in the change notes for Board Detector that a 8Mhz clock had been added to pin 9, simply connecting this to pin 10 on the atm328 provided the external clock i now know it obviously needed.
