For a finished project, what are you using to connect modules? RJ-45, serial cables?
It depends. Side by side, I still use right angle headers sometimes, if I have control over the pin order on at least one side(i.e. I'm making a board), and the number of reconnects is expected to be low. Field connections, usually RJ45/RJ12/RJ11. Connections carrying power or mixed power and signal, often I'll use a screw terminal set. I have boxes of 9/25/37 pin D connectors, but somehow I never quite get around to using them.
Those D-Sub are a bit bulky. But I found out that one variant with solder cups that the pcb can be forced in between the two rows of the connector. No THT but doublesided SMD 
Yep. I've used them that way. It works, though desoldering was another matter.
