Charging a nimh 11,5 wh. 7.2v battery while wired to arduino.

put a switch on the battery? Hard to tell without a circuit diagram. But if you disconnect it with a switch you should be able charge a battery without physically disconnecting it from your circuit.

First you need a base series resistor to protect your Nano's output pin.
