First off, why are you packaging the entire Arduino board?
Secondly, do you have any idea how much something like this is going to cost; it won't be cheap (most of the cost will be the design and tooling for the molds). Maybe you have the funding, but I would think that if you did, you would also know where to go to have something like this manufactured...
Yes entire arduino, I'm not sure if it's a good idea to have some part of it outside the box holes will be at the right place for usb connector and so on.

Is this meant to be some kind of "protective cover" for using the Arduino in an educational type environment? I mean, if its for a product based on an ATMega168/328 that you've programmed using the Arduino environment, then surely a standalone variant would be a better option cost-wise than packaging an entire Arduino board...?

Off-hand, I don't know of any specific companies, but you are likely going to want to look into companies that manufacture "custom enclosures" and/or ones that perform "plastic injection molding"...
You might also look into product design and development companies; many such companies exist that can take a design prototype and turn it into a slick product (some even do marketing and such). Once again, none of these services are inexpensive. Plan to spend many tens of thousands of dollars USD to start...
Last time I looked (OK it was many years ago) to get an injection-moulded enclosure made was $20-30k. After that the boxes were 2c each but that's not much help if you only need 1000.
Admittedly the technology has moved on so today's prices will be lower.
You can get 3D printers, but I don't know how good the results are and 1000 would be too many for one of them I suspect.
About 3D printers, I was exploring that idea a while ago but they're extremely slow and cost is high per case, maybe $30. You're better off with a company that makes enclosures. Most of them have shops to customize and/or help you design customization. You better have a market of 1,000 eager customers otherwise I suggest one box and make it look good as a prototype.
Just another thought, would acrylic covers be sufficient? You can screw an arduion to an acrylic cover and another one on top as top cover. Check out these pics:
