Deploying firmwares on empty STAM3XE

Hello from France

At this time we have finish our project and it's ok.

The application was developped with Arduino IDE 1.6.9 on the Arduino DUE.

Now we must deploy the FW on the same µC ATSAM3X-8EA-AU but on our personnal board only equiped with an USB native like the DUE and the JTAG 10pins (no ATMEGA16U2-MU).

How we can download the FW ? Tools (software and materials) ?

Can we download with USB port ?
