dual arduino environments

I am trying to test out my RFM 22 sender/receiver setup with 2 Arduino boards. One program will be uploaded on one Arduino board and a different program on another Arduino board.

When ever I want to upload one program to one board, i have to remove the other b/c when you change one port in one instance of the Arduino IDE, it changes the other. Is there a way around this?

Also, I have one board that just outputs serially what number it is printing. When ever I open the serial monitor, it resets to 0 even though it should not until it reaches the end of the for loop. Any ideas on this?

The auto-reset for programming means that when anything opens the serial port, it will cause the Arduino to reset.
