In one week I did 500 downloads for debugging.

Most likely it failed for reasons other then how many flashing operations you have done prior with the board. Post the errors you are getting and see if anyone can help figure it out for you.

You have them. Atmel guarantees 10,000 erase / write cycles will work.
Flash life can vary widely from 5000-100000 writes but in no way will 500 wires cause a failure.
