FLIP is used to program the 16u2, not the 328, o the bootloader is still intact. You can upload the 'Arduino-COMBINED-dfu-usbserial-atmega16u2-Uno-Rev3.hex' file in the 'arduino-1.8.15\hardware\arduino\avr\firmwares\atmegaxxu2' Directory using FLIP.
