As the FT2232H is dual-ported, the programmer definition in avrdude.conf uses the 'usbdev' parameter to select port A or B. Can this be passed in on the command line?
Many thanks.

I don't see a second port, just the one USB-A.
The FT2232H has only one USB interface to the host, but internally it has two MPSSE channels, so you can configure each separately as UART / I2C / JTAG / SPI / GPIO etc.. If I manually edit the usbdev parameter in the conf file I can flash an Arduino from either port, but it would be handy to set that usbdev parameter on the command line.
Sorry, no-speaka-da-lingo, LOL. I am a techie, but you are outside my wheelhouse for sure. Before boards had USB connectors, I used FT2232H adaptors all the time, but I never needed to do anything like you suggested. Good luck.
