I am a newcomer to Arduino , and I want to buy Genuino Starter Kit with Rural Hack Kit.
It says, that Rural Hack Kit is "Designed for the Genuino MKR1000"
How does this will affect working together with Genuino Uno Rev3 board, which comes on Starter Kit ?
These are not "two things". The Rural Hack Kit consists of a few sensors and a few components to hook up the sensors. All of it is designed to work with the voltage and current levels used by Arduino boards. The Genuino Started kit has a Uno board and a bunch of parts. The software, you write yourself.
If you present your idea, perhaps you could save some money by buying the exact parts you need for the project. Arduino projects typically require some amount of learning the system, and how everything works before jumping into the final project.
I understand fully what is Arduino and what is voltage output and how programming is done.
I was asking for advise from experienced Arduino gurus , because I am going to buy some original hardware.
I don't want to have compatibility issues with various modules sold on this site , because I already heard on the Internet that some thing are breaking on various Arduino versions.

Voltage might be an issue then. The rural kit is made for the MKR board, which runs on 3 volts. The Genuino Uno runs on 5 volts. The only module from that kit I have direct experience with is the G1A1... light detector, and it works the same with 3 or 5 volts.
