I think it comes down to software, as writing to the SD card and Flash chip have separate libraries, such as for the Flash chip it is :

SerialFlash.create( filename, FILE_SIZE_512K );

and SD is :

DataFile = SD.open(SDfilename, FILE_WRITE);

So hopefully it won't cause any issues
