So I have this nice, easy to use motor shield with the sketch all set up, but I'm upgrading my linear actuator so I need an extra 3 amps (shield offers 2A). What's the easiest way of doing this?
Get a new shield, one not based on the L298 chip.
I can't use a relay or a transistor or anything, I have to replace the whole thing?
Sorry you have to replace the whole thing unless you want to cut the number of motors you can drive with it down to one. In which case, figure 7 of the data sheet says this:-
For higher currents, outputs can be paralleled. Take care to parallel channel 1 with channel 4 and channel 2 with channel 3.

Pololu has quite a range, compared here.
Pololus are not usually shields as such, in that they don't plug in top of an Arduino, but are stand-alone requiring wiring in.
