I searched for this answer here and with Google but didn't find it. I just ordered my first Yun and will install IDE 1.5.6-r2 shortly.
Will all of the sketches I have developed and libraries I have installed with IDE 1.0.5 still compile and work with 1.5.6-r2?
I assume yes, but if not I will setup two different Arduino environments on my Mac.

It depends on a variety of things, first being how compatible are the libraries you use with 1.5 series. Many users end up having multiple IDE versions installed. We are working on that though and hopefully come out with an solution in the coming months

Every since I started to work/play with Aruduino(s), I have never used anything but the latest BETA version of the IDE, as I am using (among others) the Yun and the Due, which require it.
The only annoying exception is that for my Intel Galileo, I have to use the Intel provided version of the BETA IDE, which is a few versions behind now and only works with the Galileo, none of the other boards... =(
