First of all I want to thank you all for your help and valuable time. I am working on project where I need multiple pins of Arduino and now I left with only three pins i.e. 49, 47, and 45. All spi pins are engaged with other functions. So is it possible to operate LCD display 128x64 (JHD12864E) with these three pins?

The SPI bus is, by definition, a bus. You need to understand what a bus is - and its ability to carry several passengers. If your display is an SPI display it can join the bus, along with the other SPI passengers. If you are using the SPI pins for non-SPI operations, It might be time to reconsider this.
