I want to add 6 leds under my arduino case and have the arduino uno pulsate the colors. how do I do this?

Which LED strip are you using? Adafruit has lots of examples for controlling their LED strips that are probably portable to your LED strip.

I don't think those are individually addressable LEDs.

After looking at the larger photo, I think it's pretty obvious there are groups with one each of red, green and blue LEDs. The LEDs share a common 12V anode and each LED has its own current limiting resistor.

The LEDs need to be controlled from the cathodes. I think a transistor for each color would do the trick.

its a generic led strip off of amazon

The circuit on this page can be used to drive those LEDs http://makezine.com/projects/make-36-boards/android-arduino-led-strip-lights/

Just forget the smart phone bit.
