Leonardo acts as if "shift" is held down

Title. But what's weird is there's no mention of the shift key pressed.

What makes you think it has the shift key held down? If its because letters appear as capitals, then its because you are sending them as capitals, for example:

char pin_input_3 = 'B'; // this is a capital and has a different value to the below line
char pin_input_3 = 'b'; // lower case, completely different ascii value.

No it's not that, when I click anywhere on chrome, it highlights most of the page, as if the shift key is held. When I unplug the arduino and double tap shift again, it returns to being normal.

Hmm wonder if it has to emulate the shift key in order to send your capital letters. As a test, change all your letters to lower case and see if it happens.
