Is there a reason why the Leonardo uses a 22 ohm resistor network for the USB data lines vs separate resistors? Seems like a waste to use 2 of the 4 resistors unless it’s actually cheaper?

And indeed it almost certainly is!
Less space, one less component for “pick and place”.
Remember, reflow soldering; makes no difference how many connections there are.
