Remove the bootloader. And add an external pullup resistor.

You can remove the bootloader by using "Upload using programmer" to upload your sketch.
You have to get rid of the bootloader because it flashes the LED connected to Pin 13. By eliminating that behavior the power-up and reset behavior of setting all pins to inputs will allow the pull-up resistor to bias the pin high. If you can move the signal to a different pin you can keep the bootloader.

How are you currently powering the board?

I'm guessing that you just want to avoid the bootloader activity from showing on the inbuilt LED, is that correct?

If you power the board from an external supply via the Vin connector (or pin/pad) instead of using the USB cable then the bootloader will be very noticeably quicker, and it should at least appear to immediately start controlling the LED as per your program.
