MKRZero Only Uploads in Bootloader Mode

Hello I'm aware of the "Native USB" quirks of this family of boards. Mine will only accept uploads if it is in bootloader mode and even then only works a quarter of the time.

This is with multiple cables, and with Blink and Bare Minimum Sketches. It is really turning me off of this family of boards. Is it just me? Any fix to this or others that have gone through it?

I am using the male JST pins, it says not to in the datasheet, I assumed that was just because they didn't want the pads under the board to get jumped accidently.

Help?

if you can, try to update the bootloader

Do I need a special programmer or can I do that over USB? Not sure which "programmer" to select in the IDE.
