If I upload Firmata to my Arduino. Am I able to somehow use the AFMotor library for Lady Ada's Motor Shield - AFMotor?
I know its possible to use serial communication as I've already searched but just wandered if there was a more direct root?

No. Firmata does not have direct support for that library.
It's good practice to develop your own protocol to implement the features YOU want when two applications communicate with each other. Fun, too.
