As in, have one matrix sit on top of the other, and have them interact with each other when programming games, clocks etc.? The make of the matrixes is the MAX7219. How does one program such an arrangement? Are there libraries I need?

I am going to presume you mean these:
You connect the five "OUT" pins to the five "IN" pins of the next module and use the "Parola" library installed by the Library Manager in the IDE. There are plenty of examples and documentation provided with the library including for using multiple rows.
