Pdip tqfp 644P

Hi,
I'm planning to use a atmega644PA to increase the serial capabilities of arduino in a gps/gprs logger. I found the bootloader in Steve Marple's blog but now I have a doubt. In Calunium boards a PDIP chip is used and I would like to use a TQFP ones. Both chip versions differs in their pinout, should I modify something in the board or pinout files to use the tqfp version of the chip?
Sorry if this is a silly question, but I'm new in arduino and many concepts are new for me.
Thanks in advance

The package doesn't matter when it comes to software. The TQFP package will work in exactly the same way as the PDIP package.

Ok, thank you very much for your reply. I saw in the datasheet that the pinout of both package differs, for example while in pdip package pin 1 is the PB0 in the tqfp is the PB5. I thought that it will influence the pinout but I supposse that the important thing is the relation between arduino pins and the atmels pin functions not the numbers pinout.
Thank you!!

Correct. The physical pin on the package has no impact on how the chip is controlled, rather it is the internal port registers that are addressed by the software.
