Pin mapping

I am in the process of creating a schematic based off of the Mega2560 R2 in PCB express. I have all of the pins mapped out except for the GND and VCC pins.

It gives the pin numbers for VCC and GND but it is not specific on which Vcc applies to the 3.3v and which applies to the 5v or the GND's. Example: the 3.3v, 5v and Vin pins are not distinguished specifically in the diagram, they all say Vcc on the pin mapping diagram. I dont want to wire these all together when are not supposed to be.

Here: http://arduino.cc/en/uploads/Main/arduino-mega2560_R3-schematic.pdf I can see that all the GND pins and Vcc pins are wired together but i am not sure which one goes to which Vcc respectively.

I am probably just over thinking this or totally misunderstanding it. Any help is greatly appreciated.

The Vccs all get connected to each other and connect to 5V only. ATmega2560/ATmega2561: • 0 - 16MHz @ 4.5V - 5.5V

The '2560 will not run at 3.3V.

Only the V version will run at a lower voltage: ATmega2560V/ATmega2561V: • 0 - 2MHz @ 1.8V - 5.5V, 0 - 8MHz @ 2.7V - 5.5V

The GNDs all get connected to each other.
