It looks like an issue with run-avrdude.
Can you open a YunSerialTerminal (or ssh) and type

avrdude -q -q -c linuxgpio -C /etc/avrdude.conf -p m32u4 -U efuse:r:/tmp/efuse:d
cat /tmp/efuse

and paste the output?

Yes, I can ssh but when I execute the comand it gives this:
avrdude: AVR device not responding
avrdude: initialization failed, rc=-1
