By "cool" are turning the Peltier off, or reversing the current so it heats on the opposite plate and cools the first?
If you are suddenly reversing the current from one direction to the other, you need to study Peltier science a bit. Google will help. You need to allow time for the internal heat in the Peltier to stabilize. The diodes create internal heat just like any other diode and will continue to heat even though the current has reversed. The heat will quickly kill one or more diodes. And then the device won't work any more.
